轮藻门是绿藻的一门，包含了最亲近有胚植物的亲戚。因为排除了有胚植物，轮藻门是个并系群（然而有时会限定成单纯只有轮藻目而已，其为单系群的）。在一些类群里会没有鞭毛，这些类群会行有性繁殖，且不以鞭毛来移动。以精子形式出现的鞭毛细胞可以在轮藻目和Coleochaetales上被找到。
